I reduced the scenecut parameter from standard 40 to 20 and now I do not have this type of error anymore

I strongly believe it depends on the material. With an iPod Touch 3.1.3 16GB I get artifacts with 3 refs and this movie (320x240, but lots of movement and panning):
http://www.blacktrash.org/downloads/tmp/ffmpeg/test-refs3.m4v
Screenshot:
http://www.blacktrash.org/downloads/tmp/ffmpeg/test-refs3.png
Same with 2 refs is ok:
http://www.blacktrash.org/downloads/tmp/ffmpeg/test-refs2.m4v
But I sure would like whether the latter works on iPod Classic.

I have gotten up to 11 reference frames with mixed references to work on my iPod Touch 3G 8GB. Basically, its a second generation iPod with the newer software. But, my old 3G Nano can only handle 2 reference frames.
